My broad beans have chocolate spot, I usually leave bean roots in the ground to rot down but should I lift and destroy them instead? I don't know whether the pest can survive over winter in the ground.

I wouldn't worry about them. Leave the roots in the ground. Cultivate the soil well before replanting/sowing and plant a bit further apart to allow for good airflow between the plants.
