There is no treatment for allium rusts so your best bet is to cut them right back to the ground. They will quickly re-grow. Don't leave any if you do cut them back otherwise spores will infect the new growth and you won't break the cycle. This disease thrives in humid conditions so best keep plenty of space around them to increase airflow. Grow them in full sun if you can.
